Maybe the game designers just screwed it up in the game and hoped nobody would notice. When JC hacks into the computers that control turrets and cameras, if he wants the turrets to shoot enemies, he should be leaving the cameras on and turrets set for enemies. The alarms should no longer sound when he walks into view and the turrets shouldn't shoot him. Instead, when an enemywalks into camera view, the alarm should sound and the turrets should go to work cutting them down and if the game AI were really advanced the commandos would quickly realize they needed to deactivate the turrets or cameras or run. Instead, they try to shoot it out with the turrets or worse, they dance around until the turrets chop them to bits. It's entertaining, but stupid, but then, I like being entertained.
Maybe someday, somebody will make AI smart enough to realize they can't beat or dodge the turrets and then the ai troops will go around another way or figure out how to deactivate the guns. Then you'll have to gun them down while they're trying to hack or find the solution or quickly hack the system again. I guess it can all get redundant. Probably a wise decision to have it the way it is.

Well, it makes perfect sense to me--alarm mode is triggered by the cameras, during which the turrets are set to "attack enemies". When the alarm goes off, then the turrets revert to "attack none". If you disable the cameras, then the turret simply doesn't switch modes (it still will if a guard sets the alarm).
Get it?
Like an automatic door--it switches modes (open, closed) when the motion sensor goes off, but you can override this and just set the mode manually. It doesn't need the camera to function; the camera just helps tell it when to function.

So then technically, I could keep all cameras on, but set turrets to attack my enemies. Then I can run around setting off alarms with no fear of being shot at by turrets? In fact, running around setting off alarms would actually be beneficial, since the turrets would just start to attack troops?

The alarm does not need to be activated for the guns to fire if they've been reprogrammed; they will attack troops as soon as they are in range, regardless of the alarm state.

It's not the camera that sees them people, what's his name was right with that whole "alerted" thing. The camera sounds an alarm that "alerts" the turret allowing it to attack you. That's why when you get spotted by the camera, then disable it the turret can still hit you;)

Maybe in the sequel you could have a window with a rotating image of J.C Denton in the security panels. Then you could click on arrows to cycle through all the staff in the building and pictures of different terrorist groups, making the turrets shoot that instead. We're forgetting that the turrets might have a camera mounted above the gun-barrel that turns on when the turret is activated, and helps it track-and-shoot targets.
