I downloaded the SHTUP beta 6 file and when I looked in the archive none of the folders in the archive matches the folders in the system shock 2 game folder, so how do I overwrite the system shock 2 files with the SHTUP mod files?

I tried that. The thing is, I don't know if it worked. The mod manager created a folder called shtupbeta6 in the Sshock2/SS2MM/MODS directory but the shtupbeta 6 folder only contains a "files.dta" file which is 0 kb and I think the folder is supposed to contain all the mod files after I activate it in the mod manager...

Sounds like something went wrong, though the SHTUP files should end up in your main SS2 folder.
How did you load the mod into the mod manager? You should just change the extension of the .zip file .ss2mod and then double-click on it and everything should work fine.

NVM, I got it working by running SS2tool.exe. I'm assuming that manual mod installs are impossible without running this program?

No, they shouldn't be. I've never used it and the Mod Manager had always worked fine for me. But at least you got it working.

They don't match the folders in a clean install because they
don't exist in a clean install. Did you even try following the install directions in the SHTUP readme?
