Bho, make sure you run the FM through the play button in GL, and that you have the T3.EXE AND the T3MAIN.EXE rather than just running through t3MAIN.EXE (not that it should cause any difference but its the way people will use it).
The guards problem may be due to then not being armed or aware they are armed (I think someone else posted similar, not sure where though).
Finally if you installed via GL, make sure that you are either using version 2 of thief 3 loader and you have it set to run as a plugin ((

Use the Opt version of T3Main.exe and the log files are dumped into your T3 saves/config directory. T3main.log is the most important one.

My FM was loading the inn mission also I fixed that portion by going into entry.unr
you can't just fill in the blanks for ExitMissionDestMapName and ExitMissionDestTeleportName. You have to add the properties so they show up blue and then put in the map name and the teleport dest name.
and in the map, in the PlayerStart properties add the teleport->TeleportDestName property and a name it. and name the level in levelinfo if you haven't already.
At least that is where I went wrong.

I'm almost there now, the mission loads through garretloader, but just two more things:
1. This one is really strange: All links in my mission seem to have died. For example, There is a part where I have a couple of guards with custom weapons, linked to them by rigid attachment. When i play the mission, the guards are unarmed, because the weapons that should be attached to their hips are floating next to them. Also, the difficulty based objectives do not work, my hypothesis being that the link between the Difficulty actor and EnterMission actor has died.
2.My briefing does not appear - must be something wrong with entry.gmp, but this works fine when i run it through the editor directory.
Thanks in advance, the first problem is really perplexing me!

You need to give them weapons using the 'Edit Weapon Loadout' (I think that's what it's called) option on the menu when you right click an actor, it would probably be easier to do this to the archetype in the gamesys.

Did you remember to copy the file CONTENT\T3\Books\English\Briefings\MyMission.sch into your mission zip?

Ok i'm nearly there! The briefing works, as does starting inventory and all that stuff. Unfortunately, my last problem is really wierd: when i run my mission using garretloader on my T3 game installation, as soon as the mission finishes loading and starts something really strange happens. When i move my mouse, the screen starts to distort badly and i become frozen in place. I can still press escape to exit, however. For some reason, this problem does not happen at all when I run the mission from T3Main in my editor directory. Does anyone have an idea on whats causing this?
Edit: After a bit of messing around, it appears that this is somehow tied to Vsync! If i turn this option off, the level of distortion whenever i move my mouse becomes less (though its still practically unplayable)

Go to your Thief3 save game folder. In there you should see several .ibt files. The files are called Kernellxxx.ibt where xxx is something I can't remember. There are three of these files, delete them and you should be ok.

Also, if that doesn't work for you, you just need to reinstall the game. I had a similar problem, and the only thing that fixed it was reinstalling my game install.

I used to reinstall Thief 3 when it happened. I was testing GarrettLoader at the time and was confused when it happened in my level but not in an OM. Then when it started happening on every mission (after an update of GL) I finally narrowed the problem down to the save folder.
The Kernellxxx.ibt files could also be in some other folder. There seems to be a save folder inside the Thief3Editor folder. You might want to check there or anywhere else where you can find your *FMname*.ibt file (don't delete them from the Maps folder though).
