Mission 2 of Scarlet Cascabel fits the bill perfectly.
My mission, Heist and Hilbert's Highrise Hotel, is also set in a hotel. But it's not "haunted" per se (though there's some spooky/weird stuff going on). It's more puzzle-oriented though.

As was already mentioned by people who post faster than I do, there are two versions of "The Scarlet Cascabel". Both of these versions have two missions, and the second one plays in a supposedly haunted hotel. The "amount" of spooky content varies a bit between the two versions, as far as I remember, but both should give you an adventure in a hotel with some parts being haunted. At first, almost nothing supernatural seems to be present, but that will change a lot once you get to the end of the mission.
Then there is "A Weekend Getaway", which also takes place in a hotel with undead inhabitants. The uncommon idea here is that the player should play through all three difficulty levels in order to get the whole story. But AFAIK, it's also not a large letdown if you play only one of the difficulty levels.
There may be other missions with haunted hotels and such, but my memory has limits.;)

It's not a literal hotel, but Rose Cottage is the most haunted fan mission ever.

If you count FMs that aren't all about a hotel, i think the number goes higher still.
I imagine most Undead City FMs contain at least a lodge/hotel building.
Memory might be playing tricks on me, but i remember one of the earlier FMs (i think for T1, probably no later than 2005) where its a city neighborhood that was overtaken by the undead and the hotel played a fairly big part in the mission.

That earlier FM could be "Curse of the Ancients". A town or town part has been overrun by undead, and Garrett tries to rescue loot from the clutches of the stinky decaying inhabitants. There is one loot item of relevance (at least on higher levels) in a hotel. Otherwise, though, the hotel part is negligible concerning building size as well as what the player can do in there, AFAIK. And a significant part of the mission takes place below the town anyway.

"Maw of Chaos" - While not specifically a haunted hotel theme, this fan mission for Thief II: The Metal Age features a spooky mansion called The Wycliffe House. Players must navigate through dark corridors and solve puzzles while avoiding traps and enemies.
