Because once you go begin down that road it ceases to be System Shock and something of your own creation. Which isn`t a remake. It always starts with a few improvements or new rooms here, a new monster there, then it gets bigger and bigger, and eventually ceases to be that game you were remaking. In which case it would be better to work on something of your own creation, or a sequel in that game series etc etc.
As much as it makes perfect sense in reality for there to be toilets etc. There wasn`t in the original. And so it shouldn`t be, in a remake. Thats my take on it anyways. Also for something on the scale of what your doing, your far more likely to fail or take twice as long to complete the project if you start changing things.
Personally the thought of someone making a medsci level with railings etc put in, really annoys me, from a purity perspective. Also there may very well have been railings etc there in the very first place, but remember that 6 months of war had been going on in there prior to the hacker waking up. Alota shit would have got blown up and destroyed in that time + people would have created hide outs to stage attacks etc. The levels make perfect sense when you think of it, from that perspective.

Anything that could reasonable be called a war begins at the end of September 2072. Or the start of the same month if you want to include some of SHODAN's malfunctions etc. The hacker wakes up on the 6th of November. So that's two months of "war" against the AI at best.
