I'm having a lot of trouble trying to play Thief 2 on Windows 7 and there doesn't seem to be much in the threads on here about fixing issues with that. I installed the game and used the Taffer patch, and everything usually goes fine through the menus. Only issues with those is that about 70% of the time it kind of blinks then auto minimizes, but if I reopen it enough times it usually stays open EVENTUALLY so that issue isn't too big. The thing that's making the game unplayable is that as soon as I go past the objectives screen to the actual first mission the game just crashes instantly. So basically the main game itself is unplayable in all my attempts so far. Anyone have an idea what may fix this?

You didn't say which threads you already looked at, and didn't say you looked at the FAQ:
(

Someone else should be along some time who's familiar with the minimizing issue.

I did look at the FAQ, as well at the Tafferpatch topic and doing a general forum search for any issues with Windows 7, nothing I've found in any of those threads has solved my problem.
Edit: Correction, the minimizing issue seems to be solvable by just having every other window closed so it has nothing else to change the focus to, but the graphics issue I still can't find a solution for yet.

Have you tried (

I use Windows 7 and my Thief 2 runs fine with it, as does Thief Gold.

This thread belongs in the Legacy Gaming Tech Help forum.
He's said he's using Tafferpatcher, which should have already applied both DDFix and the multicore fix. Besides, the multicore problem doesn't lead to an immediate crash, it causes the game to hang soon after you enter game mode.
My only thought is perhaps part of Tafferpatcher failed, so you're effectively not using DDFix. You might try installing it manually, or verifying it's being used.

Bladethegreat: Possibly the game installation was already borked when you started using Tafferpatcher. Have you tried a fresh install using Tafferpatcher to do it?

You haven't actually told us what you HAVE tried. If you tell us that, we can save some time instead of going down the road of:
"did you try this?"
"yep, didn't help."
"what about this?"
"yep."
"well what haven't you tried?"
The first thing I'd suggest, as has already been mentioned, is make sure you're using ddfix. You might also apply admin to your thief executable and/or shortcut, and disable desktop composition under Compatibility tab in the properties of the shortcut or exe.
