There are two ways to actually do the main quest - the official one where you do the spy master's missions etc and the non official where you kill Vivec for the unique dwemer artifact get it repaired by the last dwarf and so on.

There is only one way to finish the game however - killing dagoth ur etc - you can't join with him and you can't become a god.
