That's a big oops in the plot if you're remembering right.

More tenuous fanwank:
Paul had already met Tracer Tong, maybe Mr Network Utility had done some preliminary work on Paul's systems, letting him keep his augs after the killswitch was enabled. Still doesn't explain why J.C. is capping asses right and left across New York and Hong Kong for hours, but still...

No-prizes all round!
OK, I'll have a go. The nanobots that work the augmentations have a limited lifespan and must replicate every so often - say every 24 hours. The "deactivate" command actually tells them to not replicate and they eventually die off without being replaced. So there would still be working nanobots for a time, but not for long!

No, it still is wrong.
At the time JC meets Paul, his killswitch has been activated only a few hours.
Fast forward to Hong Kong..
Now, to travel to Hong Kong takes X hours. (I think JC says he's got 16 left by this point) Then he has to go on various missions.
So, saying, at the very least, it is now 9 hours since JC's killswitch has been activated, he is suffering no ill effects.
His augs are obviously working. But then, Paul was immortal at the 'ton :D
I still don't get why activating the killswitch made Paul feel bad (even though it was followed by a boost of machoism), and JC felt nothing.

haha i remember that. Somehow Pauls "Machoism" wanted me to go and back him up under all that chaos @ the 'ton. Its hard tho since there are so many UNATCO and MIBs there. Which makes me wonder about what he said when he was hurting and sitting in the chair, "That.... information is......uh.....classified." >.< BUT I know that there was a way to make Paul live in the end of the game and I only did it once, but forgot what event led to trigger it :erg: . I was so surprised to see the scientist's (In the Underground base under the UNATCO headquarters, where you awake in a jail cell and the Daedales AI rescues the player) working on him later! I was talking like the genie on aladdin, "Paul! Paul ol' buddy! huhuh!". I Just couldn't belive after every time I played, he would die in the end and to see him happy and walkin' about. :D

Don't leave the 'ton via the window. That's IT.
Ignore paul's advice, hide in his secret room, let him kill everyone, then leave via the front door of the 'ton. Just stay away from the window.

I just double checked the conversation logs, and I was. I'd say someone was half asleep when checking over that section of the storyine . . .

I just played through Hong Kong yesterday, and once he leaves the MJ12 helibase, he's told his kill switch is 12 hours old. When he meets up with Tracer Tong to get the switch deactivated, he says it's been 16.

Simple -- Paul's a god damned baby. :D I always leave him to die at the 'Ton becaus by then, I've about had it with his whining and bitching.

Was playing through the game again, and found something I'd never spotted before.
When you're rescuing Smuggler's pal from the sewers, there's a computer with a MJ12 e-mail about the Company Picnic, written by a Harleen Quinzeti.

So if you went back in time, you'd only communicate with yourself via text messaging? :erg:

No, I used to talk like that.
:cheeky: I found that pretty funny.

... a computer with a MJ12 e-mail about the Company Picnic,...
Worryingly, the more I consider this, the more I can picture the scene...
