Well, you can find the secret hatch under Alex's office when you go their first. If you don't molest Shannon in the toilets, she also tells you about it when you see her next. Kaplan is selling the ammo, etc outside, which he got off Shannon, IIRC.
When you escape from the MJ12 facility in UNATCO HQ, you can talk to Shannon in the restroom and she confesses that she's been stealing from the armoury. She also offers to sell you up to 3 Scrambler Grenades at 1250c each. Unfortunately she doesn't have them on her corpse :(
After talking to Shannon, you get some extra dialogue with Carter who tells you that Shannon has "a surprise waiting for her in the morning". Which I'd guess is fired/arrested.

Yes, we'd figured out up to Shannon confessing, but I don't recall the dialogue with Carter. Hmm, must try that next time through. Does anything more come of it (e.g. when you meet Carter later)?

I enjoyed the PS2 version, it just had a different feel to the PC version. That was good in some ways- it pushed me into playing in a different way because the smaller areas meant I had less oppotunities to use the sniper rifle and I switched to melee weapons instead, which isn't my usual way of playing. But bad in others- some of the areas were a bit confusing and 'artificially' small.

I was trying to avoid spoiling the game for those who don't want to know what happens. As you can see, the spoilers from other posters are marked blue, so that you have to mark the text if you wish to read it. I wanted to know how to do that, in order to tell the story you told openly.
