I get a lot of framerate hitches whilst playing SoC. It doesn't matter if v-sync is off or not. I get less if I force D3D triple buffer with Rivatuner's D3DOverrider.
-noprefetch doesn't seem to help.
I always get a big pause whilst going through the Duty guard station at the entrance to Rostok (where all of the dead dogs are).
I'm playing maxed out at 1680x1050, Float32 1.7112b, ZRP v1.05 r10, Axe's Repair mod and some reskins.
My specs:-
Vista x64 SP1
Core 2 Duo E8500 3.16GHz @ stock speeds
Geforce 9800GT 512MB @ stock speeds w/ latest Forceware (v185.85 WHQL)
4GB DDR2-1000
Auzen X-Fi Prelude

It's normal, the game switches AIs and
every single item in containers (don't ask me why and what does it mean in relation to items :) ) from "offline" to "online" mode when you're at that point, and they are plenty in the Bar.
Generally, the game stutters occasionally, it's normal as there are many things going 'behind the scene', but it shouldn't be often or particularly noticeable/annoying. The mods you have installed also could affect, but I'm not sure, because I don't use them.

By any chance, do you have a large stash of goodies at the bar?
Stuttering like that is generally caused by the game trying to load a bunch of stuff at once, so when you get to that point, x distance away from the bar and all the stuff in it, the game tries to load it all and stutters. I'm not aware of any good fixes, other than trying not to stockpile tonnes of stuff that you don't need, and perhaps distributing your stash amongst different boxes. It's a pain, but you basically just have to put up with it. The other most notable stuttering is caused by lightning strikes, and there is an easy fix for that with a mod.

the only thing that somehow shortened my freezes and sped up maploads was when I got me 2 WDRaptor SATA hds and configured them as a striped RAID.
has not much to do with your hw-config, only minor.

I'm pretty sure that the problem is due to what steo said. If you have goodies at the bar - particularly large amounts of ammo - the freeze will occur. I always find it stupid that this will only happen if we keep stuff in a stash. If we have everything stashed in a dead body, then the problem doesn't happen.

I don't really remember it at all in CS, I think it's fixed but I might just used to it after SoC.

Things stashed in bodies change. Interestingly, you can "seed" bodies with guns and it will generate ammo for that gun after a while...

If you're going to stash goodies in corpses, then you'd better make sure that those bodies are permanent ones, i.e., those that seem to stay in the game forever (like those three bandits at the entrance to the Garbage, for instance). Otherwise you'll risk losing all your stuff when the bodies disappear.
I didn't notice these freezes in CS, so I suppose they must have changed something regarding the way objects in stashes are loaded.
