we're on level 6 of the first ship, and I gather we're going to transition to some other area soon, so I was wondering what we'll be cut off from, and if we need to spend all our nanites/modules now, or whatever.

You can always revisit areas.

upgrade modules should ever be used suddenly. nanits should be keept for hacking or the right shop.
