I think Blood is an entirely understandable pick for the best FPS of all time. I didn't play it until 2011, and I thought it was superb.
My absolute favourite first-person games are all outside of the pure FPS genre, so I'm not sure which FPS my own vote would go to.
Doom 1/2 is certainly a contender. Duke3D was great, but Blood is the best of the Build Engine games I played. Outlaws is outstanding, but not so continually replayable. Descent was mind-blowing, but a bit fiddly. I never did like Quake, but I thought Quake 2 was great. Unreal also kinda lost me, but Unreal Tournament and UT2004 were both excellent. Serious Sam was tons of fun. Far Cry, FEAR, and the Shadow Warrior reboot all impressed me in (relatively) recent years.

I had about the same experience. I didn't play Blood until just a few years ago, and I loved every second of it. Yeah, it's got all the issues you'd expect from a game that old, but there's just something about it that helps it transcend its downsides, and makes it timelessly fun.

HL1 -> SiN -> Unreal -> Quake2 -> Thief 1 -> Unreal Tournament -> Thief 2 -> Deus Ex -> Undying -> lots of other games -> Morrowind -> World of Warcraft.
I don't know if it was the best shooter. But the shooter that impressed me most was Unreal. Especially if you allow me to pack Unreal and UT together as one game (which it kinda was). HL1 was my first modern game. But Unreal and UT gave a whole other experience. I actually played a lot of UT online (mostly CTF). And enjoyed it. But after I played Morrowind, and then WoW, I never went back to play shooters. I prefer swords now. And dragons. I hardly ever play shooters anymore. (I played the Crysis games, but more for the graphics than for the gameplay). So my answer is, without a doubt: Unreal.
