Someone beat me to the 'cat conversation' from Thieves' Guild. It gets me every time!
Another from the Opera House: the cloak-check girl conversation. Benny's "with no one to talk to...heh heh... heh heh..." cracks me up, as does the straight guard's frustration. Speaking of "heh heh...heh heh...", the 'good lady downstairs taking a bath again' conversation from Cult of the Resurrection has had me laugh the most, if only for how cheesy the audio quality is (guy talking straight into the cheapest headphone mic imaginable, with plenty of nostril breathing). The use of Garrett's 'I hate modern trends' line afterwards is the kicker for me.
I also like Benny describing the mages 'mashing in' someone's skull with 'great hurtling balls from the sky' in the Mage Towers.

For me, the best is the conversation between two mages in the Fire tower (Thief Gold). You can take out every sentence and translate it into current times.
"It is true he has returned. We must be ready. Rough waters lie ahead."
"Many will not survive. We must try to redirect the current."
"Try as we might to retreat the talismans, the prophecy is an ocean returning to shore. Little we can do to prevent it; only prepare for its arrival".
"Dry and dead is much of the city. The sun will oppose and the conflict will end in flames."
"Its the way of things. Civilization will burn into the earth so it may give life to the next."
"Winds of progress always head towards the grave."
"Soon, young apprentice, you shall grasp the truth of it."

Speaking of the Mage Towers, I have a fondness for the conversation about the lupin thief- one of the few times I've seen a reference to a Python sketch in a game. I also like the self aware conversation at Gervasius's place (can't remember whether it's Casing the Joint or Masks) about how Benny and his partner have been continually fired from their employers for talking instead of paying attention to their surroundings.

Guard 2: Is that a threat, you shrivelled old maid? You gonna prick us with your sewing needles? On this side of the street we shoot like soldiers, so don't make promises your arrows can't keep.
Guard 1: (voice cracks) YOU'VE GONE — you've gone too far this time, you camel-mannered, tunic-wearing mollycoddle! An arrow in the throat ought to shut you up!
Guard 2: RAAAAAAH! Have at thee!
(cue the flying arrows)
Yeah, that is just pure gold. Tons of fun.
