Just in case someone comes across this thread and wonders, each faction has their own way to get back into their good graces. The Mages Guild requires you to wait around for rather awhile, and then you're a member again; they don't seem to care how many times you get kicked out, either, you're still welcome back after your probation period. The Temple, on the other hand, allows you to "make amends" with Tholer Saryoni or other high-ups exactly once; if you screw up a second time, you'll never get back in again (well, not without cheating ia the console).
