Its the same audio nearly to the letter except in SS2 it goes for a few more seconds followed by the shotgun blast. Every time I'd hear that I'd think of SS2.
There is also the Deus Ex 1 tune that plays at the very end of the credits in full if you sit through them getting yourself an achievement in the process.
Throughout the game you'll find spam emails from Nigeria about being the beneficiary of funds which is an reference and joke of sorts to the junk mails we receive present day. There's quite a few emails in the game about that topic.

Oh and towards the end of the game you'll find emails from a guy complaining about someone putting animal porn on his desktop. In further emails he'll make mentions of both "I know its you Jim" or something similar as well as a mention about someone taking his stapler.
These 2 mentions are in reference to the movie "Office Spaces" and the television show "The Office" (Jim being a character on the office and the show was a spinoff/inspired by that movie of which the stapler reference is from).
