It's pretty clear in the hangar (if you have killed Anna), when the guy goes "Jesus Christ, JC...". That's what did it for me. As far as everything else...meh.

That clone in the inception tank in Area 51 didn't look female. Since technology is obviously still around in DX:IW and everyone is NOT living in stone age villages, I'm guessing it doesn't follow the ending where JC blows everything sky-high. Then again 20 years is enough time to rebuild.
JC doesn't have to stand for Jesus Christ. It could stand for Juan Carlos, or Jiminy Cricket, or...
