I find System Shock 2 not so much scary, but more very unsettling. Hearing the enemies apoligizing while trying to bash your face in really gets on the mind after some while.
Then there are the midwifes. Also another enemy not nice to hear while going through dimly lit corridors.
Also SHODAN taunting you at every step is very effective. All in all this game becomes for me more unsettling as I spend more time on the ship.
As for STALKER, the underground labs really pinned down some of the scariest moments in gaming, though this I'm used to and I go in by now just to do some hunting for fun. This I find one of the downsides about the kind of horror used by STALKER, it works only once or twice. Knowing what to expect and experience in playing it takes too much of the tension away.
This does not happen with SS2 as there it is not the corpse out of closet horror, but instead uses psycholigical horror, works better for me and therefore on the long run System Shock 2 is for me the scariest game.

SS2 isn't the only creepy/scary game I've played. The Thing, Undying, and Call of Cthulhu: Dark Corners of the Earth all come to mind, though I wouldn't credit any of them as being creepier than SS2.

Dead Space damaged my calm more than SS2 and Stalker.
