After agonising over which weapons to give upgrades to, I was miffed to find all my gear removed after being captured and taken to the secret M12 base. Can you find your upgraded weapons somewhere or do you effectively start over? Spoil me, please!

Yep. It´s in the armoury to the south. Past some soliders and bots. But you can sneak by them pretty easy.

Do keep in mind that there are SEVERAL other weapons in there. When you pick up a weapon, make sure it's got all the mods that you installed earlier. I believe all your weapons and items are stored in one specific area of the armory and that's on the shelves.

and IF I remember correctly, picking up un-upgraded weapon and then afterwards the upraged weapons gives you the upraded version. But Im not perfectly sure.

I believe picking up any weapon that you already have only gives you ammo.

If you think that's too much trouble, you can also just hit the inventory key instantly the second the loading screen into the cell has finished. Then drop everything, exit and wait a few seconds and pick it up again.

What made me chuckle was that you still had your Key Ring on you. Technically, you'd think they would've taken that off you as well.

But it's fun having to acquire your stuff by using a baton or something like that .. even if it's just for like 500 meters or so.

I think it's sometimes fun to play the game as the developers intended, and not utilise bugs. But maybe that's just me...

I agree and I always play by the rules first time thru any game, but in seconds I always explore the options. Was kinda funny to see that this worked the same as in BG2.
But as it so happens, this is the spoiler forum, so morals isn't really in the right place here?
