On the note of that boss. Who is she? What is her story? I don't know, she has no speaking lines in the entire game. I understand she has some role in the lead-up novel, but for someone who avoids video game novels like the plague, she is essentially just a frustrating bullet sponge thrown in my path for no reason.

Well everyone hates the bosses, that much is true.
Speaking of the novel, I'm reading it and it's not bad so far.
I should warn you though, my standards may be lowered because I've read the original Doom novels (first two are fine, second two AWFASPGFERG) and the eminently horrible Metal Gear Solid novel.

I ended up lowering the difficulty from hardest to easiest for the second boss fight. Amusingly enough, she glitched and got stuck on the corner of one of those mainframes standing in the middle of the room.
That fight does suck if you haven't picked a lot of combat oriented augs or particularly powerful weaponry. I've read that some of the most useful things to have are the dermal armor aug that makes you immune to electrical shocks, the Typhoon room clearing aug, and a revolver with upped damage rating. If you lack all those, like I did, I think you're stuck doing things the hard way. I also noted she countered all my melee attacks, and sometimes this resulted in sudden death.
One thing I didn't realize until I searched around for help: lining the perimeter of the room are several lockers decked out in weapons and ammo.

Finished it last night and while it's plenty flawed (too easy; not enough consequences; plot goes off the rails towards the end; cutscene Jensen is an idiot; boss fights that, while fine in theory (I like the idea of a showdown between two augmented supersoliders) are just dull, insipid twitch fests), I enjoyed the hell out of it. Is it the best Deus Ex game? Of course not but it absolutely is a Deus Ex game and a damn good one, which is more than I ever would have expected when it was first announced.
Regarding characters: It would have been great if they had been as chatty as they were in Deus Ex but I think the reason this is so irksome is that, even with their limited screen time, the likes of Malik, Pritchard, Sarif, Tong, Taggert are far more human than their counterparts in the first game. When Malik died (I tried my best - with minimal reloads - to save her but I just wasn't strong or well equipped enough) I was crushed and actually went on an arm-blade stabby rampage in retaliation, despite being previously a 95% nonlethal takedown guy. And when I found her later ... :( Compare this to how I felt about Jock in the first game and it's no contest. Reed and Darrow, however, are both seriously underdeveloped, as are the boss characters, and Zhao is a bit of a cartoon who ironically would have felt more at home in the first game.

I managed to save Malik on hardest difficulty without killing anyone, <strike>there should be a bloody achievement for that</strike> actually, there is ;). Timeframe for that is so damn short... Basically you need to sprint between the soldiers with invisibility and use the stun gun all the time. You start with those who are on the ground and close to the wreck (the two on the right side), then quickly put the guy with heavy rifle. At that time the robot package should be dropped, so you turn around and throw EMP mine/grenade on it. Then you get the guy with second heavy rifle, the guy on the left and move up to take care of the rest and then finish snipers.

Oh, I'm sure I could have done if I reloaded a few more times but felt I should just deal with the consequences. I'm glad I did because even though it was a real downer, your encounter with Malik post death (as a corpse in Tong's aug chop-shop) is a rather sobering one.

Got myself Typhoon. Its sole purpose? Ending boss fights. It's almost as if EM knew people would hate the bosses and gave you an insanely overpowered way of getting through them with little hassle.

1st boss: 1 emp, 2 fragmines, 1 magazine assault rilfe - toast
2nd boss: stungun, 3 fragmines, 1 pistolshot
3rd boss: cloak + typhoon OR rush him with stungun, rest see above
4th boss: nothing, just hack the panel in the middle and jump onto the ledge between the 2 zones that get electrocuted and watch the show unfold without any input by you - easiest bossfight ever
malik: shoot the barrels, then the heavies or rush them cloaked with the stungun or use tranq rifle from afar
