Indeed the *.org site is their official site. I went there when I found the Rosy Cross reference =)
I actually meant I wanted to hear about it from people who were or had been members of the RC order, and not from their PR stuff. I wasn't very clear, sorry :) Still parts of that site are darn interesting. Not to the point that I wanna be part of it, but still... Thanks for reminding me =)

What about (
http://www.illuminati.org/) ? It was there before, but it's closed now.
Some of their agenda are agreeable, but others are horrible, IIRC.

"The holy Blood, and the Holy Grail" by Michael Baigent Features a large history of these organisations and their aims. It's also very heretical for those not wanting to test their christianity. Especially the book by Baigent is rather informative with regard to theories on the templars and secret elitist orders in europe during the last 2000 years.
The Rosy Crucians(or what they should be called) are a real organization. The Illuminatus is more or less the work of fiction - however they draw their inspiration from the hermetic(closed) orders, who involved themselves with among other things the forbidden(by the catholic church) sciences. They probably had their origin in the order of the knight templars - who again brought the sciences and broader knowledge on religious issues with them from Israel. The order which is the "real" illuminatus is called something like "L'ordre de Sion". I won't go into a longer reference here - but read the book(The holy Blood and the Holy Grail), it's really something!
However Robert Shea and Robert Anton Wilson wrote a trilogy called the Illuminatus Trilogy in the 70s... And believe you me - if you want to read something that is hilarious and very challenging(the chronology is FUBAR!) go for this one. But this Illuminatus shows some relation to all kinds of old mysteries - atlantis, the rise of man and all sorts . The book also presents a long list of the most absurd conspiration theories. (The Illuminatus Trilogy - The eye in the pyramid, the golden apple and leviathan)
Anyways - playing Deus Ex made me read both of these books. And having read them I must say I enjoyed all of the facets of the storyline just the more replaying it again and again! ;)
So add those two titles to your recommended list - I'll guarantee you won't regret it!

Project DIBBUK (the steakth chopper development program, you get to read about it in several places during the early levels):
"Dibbuk" is the word for possession (by a demon) in Hebrew. Fits well with the "Domination" theme of MJ12 passwords/clearance levels.

Oh, and it's probably been mentioned elsewhere, but I've never seen it. JC Denton's outfit is
exactly the same as Blade's (In the film Blade), right down to the type of sunglasses...

May have been mentioned before...
In Paris in one of the houses there is a women called 'O' and a man, and they talk about going to a house in the country.
The film 'Story of O' is actually a bondage porn film, featuring a french couple, the woman named simply 'O'.
It's amazing what rubbish you can learn.

It was mentioned before and is even mentioned in the game's conversation file.

Heh, first time I've bothered to read that thing, nice to get mentioned.:) Anyway, as Amorpheus already said
Major Motoko Kusanagi from Ghost in the Shell merged with and AI after battling the big robot-spider at the end of the movie.
One thing I didn't see in the list tho was the game Crusader: No Remorse. Warren Spector was on the team(Origin, I think) that made that game and he carried over lots of things from it to DX. Similar storyline(cyborg law-enforcer joins the rebels), security-cams, computers where you could find important info and codes in the e-mails, keypads(you can always just blow up the door if you don't have the code tho, but the alarm will go of) and a heap of other stuff.
Eh, but I guess you'd have to include System Shock and other games the developers had worked on earlier if you included this one so it's not realy reference.
Oh yeah, and when they said "ghost" they were refering to the soul, not the persona, ZB. Personaly, I liked the all the discussion over wether a cyborg can have a soul or not. Initaly I was dissapointed that there was so much philosphy and not much action in the movie, but it grew on me.

By the way, has anyone noticed the writing on the assualt rifle? it's ZHL U-1952. It might just be a co-incidence, but "ZHL" is, in Hebrew letters, the initials of Zva Hagana Le'Israel (Israeli Defense Force), and the Uzi (begins with a U) was developed in 1952... (or was it 1953?).
