Do not be scared! I am not religious. However, I did look up some stuff.
But, not being much into religion, it is possible I made some small
(or large) errors or misread stuff. So this is not to be taken as

JC Denton: JC stands for Jesus Christ, maybe? Hence 'Deus Ex', 'God From'.
Paul Denton: Paul is one of the apostles, who preached the word of the
Lord and all that. In the game, he tells you about the NSF,
the conspiracies, and to use non-lethal methods.
Walton Simons: Simon was one of Jesus' brothers; in the game Simons has
nano-augs, just like you. But he's evil. And voiced by
Tom Hall.

In Bible, Paul became Jesus' believer after the first martyr (sorry, forgot his name, and my book with his name is not with me :() was stoned to death. Anyone knows the first martyr's name?
In game, Paul reveals his true motives at 747, where Juan Lebedev would get killed, either by you, Anna, or follow-up UNATCO personnel.

Technically correct, but as you write it, it's wrong. Stephanus was stoned, and Saul liked it. Then he went on a great march to get all the christians killed. (And he's rather successful with that) On one travel, however, he gets blinded, and hears Jesus voice asking why he'd persecute him. Then, after he gets healed from his blindness, he becomes the apostle Paul and the faithful preacher he is known as. (Acts 9 and following)
Interesting may be, that Paulbrings the word to the gentiles (non-jews). You could make a reference to Paul Denton bringing the conspiracy to the non-government people, but I think that's somewhat artificial and a really long shot.

(the "father" of Jesus) ehh the JC one sounds possible, however i bet Manderly is a coincidence and the other two dont realy make much sense...about Paul basicaly what Dragonclaw said, he just doesnt seem to fit the Apostle Pauls role of reformed persecutor...and he doesnt realy treat JC as a Christ like figure, even at the end.

big streach, while Jesus' brothers dont apear to have [all/entirely] belived in him they were not evil...as far as the story of Jesus' preaching and death goes they were basicaly non-entitys.
That he had some siblings is basicaly all the info we are given about them, creating our Messiah's greatest enemy out of this unpromising begining seems rather silly and forced.
I would actualy say that as far as the story of JC Denton goes he is more in the role of one who opposes the Gods, like Hurcules (SP), he is a powerful warrior and a force in the world, but the prospect of becoming a God himself hardly seems to even occur to him until the very end (particularly the Helios ending)
