Every time I meet Dagoth Gares in the caves of Ilunibi and kill him I become infected with Corprus disease. I've tried to NOT kill him but he always attacks me first before speaking. After our informative conversation is over he resumes his attack leaving me no choice but to kill him.
What I would like to know is if contracting Corprus disease part of the storyline? Or is there a way to talk with or kill Dagoth Gares without getting Corprus?

It's part of the storyline and as far as I know, there's no way of avoiding it (unless you went into the editor and messed around in there, but that'd probably screw other things up).

As soon as contracting corprus disease, you need to go back and report to Balmora and Casuis. He will take care of you from there and tell you what you need to do. Maybe he has a cure, maybe you die along the way ------ I cant remember!!!!!!!!!!
Have fun.

Up to where you are at the moment...
You are sent to the Island of Vvardenfell on a prison ship by order of the Emperor, for (at the moment) reasons unknown.
You are given a package to take to Caius Cosades, who is a member of the Blades (spies for the Emperor). Once you deliver the package, and you accept his quests, you will be sent to gather information - mainly about Nerevarine and the Sixth House.
Once you gather enough information, you find out that the Emperor thinks you may fulfill this Ashlander prophecy of being the Nerevar reborn. Which is why you are sent to the Ashlanders. They know quite a lot about the Seven trials the Nerevar reborn must face, and after you prove your worthiness, you are sent to the Cavern of the Incarnate. Here, you get Nerevar's ring (made by the Dwemer for Nerevar - designed to kill anyone other than Nerevar that wears it).
Back to Caius, and he tells you about a Sixth House base where you meet Dagoth Gares. You have to fight him, and once he is killed, his dying curse upon you is to infect you with Corprus, for which there is no cure.
What a bad turn of events huh?
If you return to Caius, he will tell you about a Wizard who has studied Coprus quite a bit, and may have some hints on how you can be cured. He'll give you some money and an artifact you can use to bribe the Wizard with. I suggest you pay him a visit...
