How many possible branches are in the 747? I'm under the impression there are 2, whether or not you kill the NSF guy. I actually knocked him unconscious, and avoided Agent Navarre completly, but it counted as if I had killed him. I left him unconscious on Manderley's desk :)
Also, is there any way to avoid sending out the NSF distress signal? I tried finding the evidence and aligning the dishes, but then running back to the 'Ton. I told Paul I wasn't going to do it, but my goals didn't change, I had no choice but to send the signal?

There is no "best" ending. And what you do during the game has no effect on what ending you get. It all depends on what you do during the last few minutes of the game.

As far as I am aware, there are 3-4 possible endings depending on what you decide to do on the last level. However, I was under the impression that there was another ending, that required you make the right set of choices during the game?

There are 3 possible endings and one "cheat" ending, no less, no more.

This was probably implemented into the game so that the player wouldn't regret having done something earlier on when he or she had not been aware of the long term consequences.
