It's the default code if one isn't specified in the mis file, so the only way to find it is per N_V's method (00000 is a fairly obvious guess, at least).

I think that there are at least a couple of codes which can only be found in ShockEd (or by pure luck, as it happened with Raph), since there are no logs ingame giving out that information: the code for that small door behind the counter near the upgrade units in Rec (12345) and, also in Rec, the code for the room which has the broken keypad, with the Recharge station and the EMP Rifle in perfect condition inside (50220).

I always assumed that these were supposed to be hacked, though.
That broken keypad on Rec is one of the only real uses for the Repair skill that I can think of - even though it's pointless since you can just go around to that room from the other side and open the door from the inside without having to hack the keypad at all.

You can't go back freely though. It's just more comfortable to get to that recharge station if you repair it.

Also, if you use the alternate route and go to that room, a Midwife will show up and destroy your neatly hacked laser turret in the previous room. And I hate it when my turrets are destroyed.
