Enchantermon has the medical level for some item placement, otherwise it is pretty much done, though with a few placeholders. I've been doing cyberspace, which has been an... interesting experience.

Did we ever even decide on how we were going to do cyberspace?
I'd had some ideas about trying to hijack the remote camera system to allow full 360° free rotation, but unfortunately it doesn't seem to be possible to get SS2 to let you look around while in remote camera mode (unlike with Thief 2's scouting orbs).
I think it would be possible to change around the controls so that forward is look up, backwards is look down, strate left and strafe right are look left and look right, respectively... they basically did something like that in the original game, but I think it would just be too confusing.

It's working in the limited free-unless-you-want-to-somersault form. 'Currents', proper zero-g etc is all working. I was proceeding on the basis that proper free rotation was probably impossible or impractical, but if it were possible it ought to be easy to get rid of the extraneous bits.
Sadly I don't think that classic SS1 style transparent walls will work though, even when I tried building them with objects only.

How do you plan to do the cyberspace enemies?

Basically if I built it from objects, even quite basic ones the level had some pretty significant problems. Crashes, objects popping in and disappearing seemingly randomly, frame rate drop out etc. Don't think it liked the combination of large underwater areas, lots of transparency and lots of objects- I think the engine simply isn't designed for the sort of multi-transparency layering 'pure' SS1 type cyberspace would necessitate- perhaps if there were a setable clip distance? If you want to play around with it I have made some basic frame (12x8, 8x8, 'windowed' and unwindowed) units I'd be happy to send you- I think I overwrote the level I built for testing though once i decided it was unlikely to be realistic, but I may have a copy on my usb disk. The current level I've been playing around with resembles SS2's cyberspace more.
I haven't added any AI yet, but I've tested a generic chase and shoot one. Just an object AI with a Z-offset to make it 'fly', plus a source on the player to tell it how high the player is off the ground so it will change altitude too. Worked OK, didn't seem to drown spontaneously or anything like that.

Hard to say. You could play through medical as it is now and you'd only need one kludge to do it.
