So, I am playing Morrowind Game of the Year Edition and according to the cheat sites I have found, pressing the `~` should bring down the cheat menu. I do exactly that but... no cheat menu? What gives?

There's no 'cheat menu' per se, pressing ~ opens the console where you can enter various commands. Most cheat sites should list the commands you need to cheat, just type them in the console and press enter.
