Recently I started a game that I was going to cheat in, just to fool around. All the cheats worked until I loaded the UNATCO Headquaters map. I went into the conversation screen with Manderley and noticed that my skin had changed to a MJ12 trooper. I tried to cheat and it was as if the cheat mode had been permanently disabled. After that I began a new game and the cheats still didn't work.
I think that the game thinks I'm in multiplayer mode. The mod loader is installed.
Has anyone ever had this problem before?

Hmm.. If you look like an MJ12 trooper you must enable the cheats for it.
set DeusEx.MPMJ12... Something like that.

But, if you are looking like an mj12 trooper, there is something more wrong than just cheats.
