As you enter from the elevator to the Rickenbackers bridge. SHODAN says to stop and then says the many have enveloped the ship. She say "observe". Is there a cutscene I am missing here?

Isn't that the bit where the fleshy mass has grown over the windows? That could be the bit she says to observe.

It is just after the elevator to the bridge of Rickenbacker. There are no windows in this direct area where she says "stop where you are". It just seems there should be something else here.

Don't forget how badly pooched the rick was by the developers.
It could have been the que for a cutscene that they ran out of time to render. I would image it would have been a longshot of the 2 ships inside a pulsating mass

Isn't that where a heap of monitors show the outside view of the Rick, with all the BIOMass surrounding it? The monitors also show lots of warnings about Alien contaminants. It's been a while, but I'm pretty sure that's what she was referring to.
