Please explain to me what mean "bogey" in this context:
1) I've got a bogey, no ID.
2) Hear that? I think we've got a bogey.

It strange if i'd scream: "Stranger!" or "Unidentified person!".

As far as I know, it's military slang/jargon. Many of the terms used in the military are fairly technical and awkward to say, so the troops often come up with slang terms to make it easier.
"We've got two bogeys on radar!"
As for why they say it: it's probable that many of the soldiers in the MJ12 forces were mercenaries or military personnel before (that's usually where private security forces get most of their people) so no doubt they've kept the lingo.
