I think it's quite abundantly clear that RA is an alternative universe from the main C&C one.
I also think you're very wrong when you say 'I doubt that was the real intention behind the whole game' - the whole setting of RA2 is fairly obviously, IMHO, built from the very off as a pastiche and p-take. AS you say, zeppelins and giant squids, units reminiscent of certain famous movie actors, dinosaurs, mind control ... do you honestly believe the developers meant us to take that seriously? Red Alert is a humorous spin-off from the more po-faced main C&C line, that's it. It is however, easily the most balanced (barring the inevitable nuke/weather control race that occurs if superweapons are turned on) - in TS I felt a GDI force could pave its base, erect a Firestorm defence and then basically shrug off anything that was thrown at it.

RA1 wasn't a so alternative universe - it rather felt like a prequel. Afterall, most weaponry of TD could have evolved from the RA1 ones, and Kane himself playing roles was also a factor.
As for balance in TS - there was counter to Firestorm too. Subterreanean APCs (you cannot pave everything - if there is a road terrain somewhere for example, there goes the paving)/nuclear missiles anyone? I'd be more worried about the orca bombers (GDI) and mobile artirelly (NOD) myself, they are quite the ultimate doombringer devices. RA2 has it's own huge balance quirks anyway, like allies having no way to destroy submarines if there are sea scorpions nearby.
As for taking things seriously, well, maybe they should have kept with the original series' seriousness then. Would you like SS3 if it was a parody?

There are no nukes that I'm aware of in Tiberian Sun. The Tiberium missiles can be destroyed using Firestorm.

Oh oops, I meant the cluster missile. Been a while since I last played it. But I don't see the problem once you have missiles. Firestorm can be only be active for a while (unless you go bug abusing, which doesn't count), and you can happily fire a cluster/tiberium missile at the GDI base, and once the Firestorm ran out launch the other missile, banging out what you needed. Or just artirelly them once the firestorm is out.

I loved C&C1, RA1, and Tiberian Sun. But RA2 - oh my god, no.
