Also, it makes sense that the facility underground controls the security system since a consideration of a hypothetical timeline from him being awoken by the beeping computer and him activating the program could be the time from the security system attacking Jack and party to the detonation of the dynamite at the hatch.

There's a lot of talk about the timeline in the opening sequence. There's no way to tell really, as he does so much and yet, what is presumably the hatch being blown open knocks the needle from his 2.5 minute song. So is his computer sequence setting the security system on Jack et al, or is it some sort of deadman's switch, where if he doesn't put the code in shit happens.
Apparently (I've not checked) what he types in is.... yes, the numbers

The deadman's switch is a good idea. I like that. Damn this is very intriguing. I'm refusing to register to a forum dedicated to Lost though, because there are people there who have been theorising until they are blue in the face and still don't have a clue... sure, it's fun to read and even indulge in theories, but I'm enjoying the tenterhook-sensation without it being as shallow an experience as (say) 24.

My question is: why is the QUARANTINE written on the INSIDE of the hatch? Wouldn't that technically mean that outside is being quarantined off, because the hatch can only be opened from inside? What kind of a crazy fool builds a quarantine area where only the quarantined people can decide when to leave

Indeed. Remember that Danielle had said that the other members of her team had become sick, went insane (I think), then she had to kill them. So perhaps that's the disease being quarantined.

Also a quarantine lasts for 40 days, which is the length of time that the survivors spend on the island in the first season.[/spoiler]

Btw the argument that the timeline doesn't fit Desmond waking, the alarm being tripped by Jack and co. until the boom due to the fact that it's a 2 minute song... well, he couldn't, shower, work out, clean up, do laundy, inject boosters in all that time either!

Lets recap, shall we?...
[spoiler]There's Desmond, a man who looks and acts like he's been isolated for years in what seems to be a bunker built during the height of the Cold War. During his conversation with Locke you find out he's surprised to learn that beyond the island civilization is going on as usual.
Yet he and Jack crossed paths only 2 years ago...at most. Either it's a different person who happens to look and sound exactly the same (clone?), or he's experienced some traumatic experience during his "race around the world".[/spoiler]
[spoiler]You have sharks (or what, you never get a good look at it) swimming around the island branded with what looks to be a corporate logo. Considering that there are Polar Bears also running rampant around the island, it gives credence to the whole genetic experiment theory.[/spoiler]
And...
[spoiler]has anyone noticed that no one talks much about the landing itself? Everyone remembers the moment when the plane broke apart midair, but everything afterwords is left to guesswork. The whole issue has only been brought up once, and it was in a roundabout way It's mentioned that, considering the extent of the damage, no one should've been able to survive the crash.[/spoiler]
There are about a million and one ways you can interpret the evidence...all of them wild as hell and probably not anywhere near the correct answer.
Edit: Oh, and..
[spoiler]Who's willing to bet that the people we see running towards Michael and Sawyer at the end of the episode aren't The Others, but rather the survivors from the tail section?[/spoiler]
