An attachable flashlight "implant" would be a nice compromise between SS1's flashlight function and DooM 3's hand torch.

True, you can't see as much as you could, but there aren't that many places that are pitch black, I passed the game twice and tested this. I think it is more reallistic this way, if there are no light sources whatsoever, why should you be able to see anything? Fire your emp for heaven sakes, it won't kill you :)!
I was thinking about creating a flashlight, but it isn't actually easy to do: you have to understand that I started this mod as a beginner and all I did I learned to do while working. Compared to some member here which have Ph.D. in ShockEd, I am (perhaps) a second grade ;).
In the end I gave up the flashlight, because, based on my expirience, the game was quite playable anyway. Sure BotM is very dark, but it's meant to be so, period.
Combining the flashlight with some weapon is probably difficult, if at possible. And it would it be an advantage of other classes over OSA.

For some reason the mod keeps forcing the NPCs to stand with their arms spread out and not move at all. Did I do something wrong or am I missing a needed mod?

This happens when you don't have a motion library file, so you likely didn't install it properly.
Just extract the rar into the main folder of your mod ready install of SS2, or rename the archive's extension into ss2mod and load it from Mod Manager.
Let me know if it works.

That worked, the NPCs now move, I used the Mod Manager to install it, but now I can't click on anything in the inventory with left click...

As far as I'm aware, there's no way to do this without resorting to weird hacks that only somewhat approximate the effect of a flashlight. The ability to project a directional dynamic light source simply isn't built into the engine.

Upgrade mod manager to latest version (0.0.4.2) and then click on Tools->Fix Use-Mode keybind file (user2.bnd). Problem solved.
