Yeah, I know! When I was escaping from UNATCO HQ on my last time through the game, I shot Manderley with a tranq dart. He fell over and when I highlighted his body it said "UNCONSCIOUS". However, when I was talking to Walton Simons, I said:
"Take a look at Manderley's dead body. Consider that my resignation."
I was thinking, "What's the deal with that? I didn't KILL him!"
And then, when I was in Hell's Kitchen for the last time, a public computer terminal had a bulletin about how I was wanted and it said that I had murdered Joseph Manderley.
Or course, the bulletin ALWAYS says you kill Manderley AND Lebedev, whether you really killed either of them or not.

There is another way to deal with this - ghosting.
As stated in IT-HE.com's Deus Ex anti-walkthough (

Other DX characters can be ghosted as well - I have got a savegame of Walton Simons swimming around transparently in the Pasadena Greasel lab and Gunther running away like a coward from JC's Templar Knight Might.

It is actually possible to escape Gunther after the subway station, but yes, he will eventually get you.
You can escape by using some strenght aug and possibly the jumping aug(whatever it was called). Run left from the subway enterance, right throught the big metal crates.
It is even possible to see Jock's helicopter there, atleast in some version of the game.
And, you can play the game without killing Anna. It will give you a slightly differend conversation on the cathedral level. There are two differend conversations, than the normal, depending on the rescue of Gunther on the Liberty Statue.
The way to get through the door is to hurt Anna just exactly the amount that she will try to run away. She will most probably run through the locked door, and voila, theres your escape.

I always kill Anna in the plane, with Ballistic Armor and Assualt Guns.

Hey AxTng1 , I've tried the "ghosting" thing with Anna on the plane, but can't seem to make it happen. I've tried moving the mine around on the wall to match the picture in the walkthrough, but every time it blows her to bits.

For the ghosting to work, you must be playing the level for the first time (No legending!) and be exactly 'trained' in demolition. Anna must also have 100% health at the start. All characters can ghost, but Gunther can be tricky.
